Modified Oligonucleotides: Adding/Removing Modified Oligonucleotides in a Sequence

To modify an existing nucleotide modification, or to apply a new modification, first navigate to the “Nucleotides” tab in the toolbar. Here, you can see a list (numerically ordered from 5’ to 3’) of all of the individual nucleotides in your sequence with their specific chemical compositions, organized by the Sugar, Base, and 3’ Phosphate columns.

To change the type of modification on a Sugar, Base, or 3’ Phosphate, hover over the nucleotide to be modified. A dropdown menu will appear, which will list all modifications available for the Sugar, Base, or 3’ Phosphate. Selecting from the dropdown menu will apply the modification, which will now be reflected in Sequence Map view.

To remove a modification, select the unmodified constituent from the dropdown menu. For the Sugar, this option will be either the Deoxyribose (for DNA) or Ribose (for RNA), for the Base, it will be any unmodified Base (Adenine, Guanine, etc.), and for the Phosphate, it will be Phosphate.
