Automating Data Analysis with Connect → Analysis

Overview

The Automated Connect → Analysis workflow reduces the manual effort required to process instrument data and perform analysis.

This feature:

  • Automates analysis execution using pre-configured templates.
  • Standardizes data capture, embedding results directly into the notebook entry or worksheet
  • Reduces manual processing to just three clicks, enabling scientists to focus on research instead of repetitive data handling.

Getting Started

To enable Automated Connect → Analysis, please reach out to your Customer Success team or Benchling Support.

Connect → Analysis integration requires:

  1. An Analysis Template with a single input table
  2. A Run Schema, which outputs datasets 
  3. [Optional, but highly recommended to further reduce manual steps and enable full end-to-end integration]
    1. A Connection for directly importing files from a customer environment

Step-by-Step Setup

Follow these steps to configure and execute an automated analysis:

1. Create an Analysis

  1. Navigate to Analysis (Introduction to Analysis)
  2. Define the desired transformation and calculations.
  3. Save the analysis as an Analysis Template (Introduction to Analysis Templates)

2. Configure the Analysis Template

  1. Assign an output configuration (e.g., charts, results, datasets).
  2. Ensure the template includes a single variable input table.
  3. Verify that users have at least READ permissions for the template collectionvideo_1280 (4).gif

3. Set Up a Run Schema

  1. Select Record Dataset to store outputs.
  2. Click Configure Dataset and define dataset columns.
  3. Map dataset columns to the analysis template.

4. Execute the Run

  1. Open an entry in Notebook.
  2. Select Retrieve Data and Preview Files.
  3. Click Process Data to apply the analysis template.
  4. The analysis results are inserted as new sections in the entry (using collapsible notebook sections), following the section containing the run.2025-02-28_06-21-38 copy (1).gif

Caveats & Limitations

  • Config Migration: Analysis templates are not yet supported in configuration migration.
  • Notebook Locking: Entries locked during editing cannot accept automated outputs. The lock releases 5 seconds after the last edit.
  • Schema Constraints: Analysis templates must include a single input table. Running schemas with Results configuration instead of Dataset configuration is not yet supported
